Megaman X3 is the third game in the MegaMan X series, and the last game of the series to appear on the Super Nintendo (later games debuted on the Sony Playstation). The player controls MegaMan X (referred to simply as "X" in game), and for the first time, the player can control Zero, X's longtime friend. After the events of MegaMan X2, an era of peace has begun as the famed Dr. Doppler has developed a technique that eliminates the aberrant psychology that leads to the Maverick problem. He develops an idyllic society of Reploids, before suddenly the entire society, Dr. Doppler included, turns Maverick and attacks humanity. It is up to X and Zero to save the and put an end to Dr. Doppler's schemes.

In the intro level, a Maverick Hunter, Mac, fell under the influence of Dr. Doppler and must be put down. Mac is one of X and Zero’s colleagues. He attacks and stuns X, Playing as Zero you must destroy him.
Zero is a playable character but if he is killed, he is gone for the rest of the game.
If Vile is defeated using the Ray Splasher weapon early in the game and Zero is used to defeat the mid-boss of the second Doppler level, Zero is heavily damaged, and the player will see the Zero-less ending sequence.
The end credits also state that X will one day have to kill Zero to save humanity once and for all.

Tunnel Rhino’s level is particularly full of sharp objects; the mini boss in particular is covered in sharp spikes.
